Storage shortage

My Nikon D7100 is using a thirty-two GB memory card, yet it fills up at around the 8GB mark. I have two folders on the camera; together they comprise thirty-two items - definitely not enough to constitute a full memory card. A couple of days ago, I made a stop-motion, for which I took over a thousand photos. Since then, the card seems to have behaved in this way.
Supposing those photos somehow remained on the card, despite not showing on the camera, how would I track them down and free up space?
Or is this possibly due to some other factor I'm not aware of?

Oops, false alert - now it's back to normal. Thankfully, I now apparently have room for about nineteen minutes of footage. However, I still don't understand what actually happened. I wonder why it righted itself like that...

Stupid question, but are you formatting the card in the camera before you start shooting? Generally speaking, that will sort out all sorts of issues.
